The PCIe x4 connector interface, the 100 MHz PCIe reference clock is generated from the OUT4 output of the clock synthesizer and is not connected to any FPGA pin.
The transceiver reference clock used for the PCIe, PS_MGTREFCLK0P and PS_MGTREFCLK0N , are connected to FPGA pins.
